you can do that with the parameter estimator of Modflow or Feflow as well

MODFLOW have a special version that may suit your purpose. Please check the usgs website, I think it is called GWM. http://pubs.usgs.gov/of/2005/1072/ Regards ...

Lenin, For optimisation, just try to constrant pumping well by water level in the well using feflow. It should give you the correct answer about pumping rate ...
