There's a seminal paper on fault flow in the Bighorn Basin (USA) by Bredehoeft
from the 1980's.

He used MODFLOW if I recall.

The real decision you need to make here is whether they are acting as barriers
against or conduits for flow.

I suggest a sensitivity analyses as well.
