Hi,

You cannot remove some cells in MODFLOW. Layers will cover the whole model
area.
What you can do is; assign the properties of layer above or layer below to the
cells of layer where sand doesnt exists.

See the "airport tutorial excercise" of Visual MODFLOW, you will find the
answer to your question.
